In fact, you can delete the library and re-create it - this is simply a view of a set of folders specified in the properties. You can add and remove folders from the properties of the library which will not affect your files at all. If you right click on the pictures library and select properties, you will see there the REAL folders that are shown in that library. The library is a "virtual" folder that shows you a view of the real folders that it is set to show you. The locations for the library - this is what I was referring to before when I mentioned that the library is separate from the folders. In the advanced settings, select "Don't show hidden files." and also make sure the option to "Hide protected operating system files is checked". Open file explorer as you are doing and click on organize, then folder and search options. When they are not, they show up all over the place - as they should - but you shouldn't see them. This will be confusing to anyone because you shouldn't be seeing those "ghost" file names. The thing I see immediately is that you have the viewing of hidden files enabled. excellent help! You can only determine if a file is in two places by looking at the actual folders. The same behavior does not occur if you try to manage your files from the libraries. Everything I've talked about above is concerning folders only. 
You shoud not delete anything from the library directly since when you view something in the library, it isn't specific to a location so you have no way of knowing what you are deleting. Just follow these instructions carefully. Doing the above will keep everything organized and WILL NOT delete any of your files. A library is basically a catalog of folders - it doesn't include anything inside of other than an organized list of other folders and files. The libraries can contain any number of folders.

In Windows Vista and above, in addition to your folders you have libraries. You must be referring to something other than the pictures folder.
